Does run count, 3rd out for runner not tagging on fly ball?

One out. Runners at 1B and 3B. A fly ball is hit to outfield and is caught. Runner at 3B tagged and runs home. Runner at 1B left the base and was thrown out at 1B for not tagging up (after runner at 3B crossed the line at home).

Does the run count?

What if is an appeal play... where the runner from first advances... after everything is said and done, you throw to first to appeal the runner left early.. . the ump says he did and calls him out. Run still count?

yes.. usually a runner has scored before most appeals and this is a time play.. one way to remember this is that a run would not score on an appeal if a runner missed the base that he was FORCED to advance and if there were already 2outs before the appeal

scenario.. 2 outs and runners on 2nd and 3rd.. batter hits a double but misses 1st base .. runners on 2nd and 3rd score easily.. defense appeals B/R missed 1st for the 3rd out .. no runs would score because the B/R was forced to 1st base
